I think in such cases, people send the passports individually to respective VOs...you send it to ADVO and your son to Islamabad... but how old is your son?
From what I recall, sending Indian and (I think even Pakistani) passports across borders is illegal....
maybe when you geg PPR mail and ask them to change your VOs, then you can specify...

what address did you put for your son in your initial application? Dubai or Pakistan?

My son is 20 years old. He has been a college student and his application states his Pakistan address. He did his medicals (MR) there as well although the MR form had UAE address on it. I could get his passport in Dubai by air. But question is can I submit his passport at Abu Dhabi when he is NOT a UAE resident?
 
Normally instruction is written on the PPR letter. I assume that what ever the address there should be followed for principal applicant and dependents (wife and kids).

I am having the same exact issue as JA77, with my driving license and visa, as my name is followed by my fathers name in both the documents. Will it be an issue?

Yes you can submit is passport at Abu Dhabi if you, the principal applicant live in UAE since the VO is aware he is schooling else where.
