Online it says if your permits or anything expires's you can apply for a restoration of status as long as it's within a 90 day window, so if someone over stayed for less than 90days and left Canada then came back to Canada months later would they be allowed back in because if they stayed inside of Canada they would file for restoration of status ?

Whether that person is allowed back into Canada or not is up to the immigration officer they encounter at the border. However overall, if you have a long overstay then it can complicate future entries into Canada. To lower the risk of issues, I would recommend you stay out of Canada for six months before attempting a re-entry.

Thank you

I overstayed 13 days because I was waiting on an important item before I could leave.
I am currently doing my study permit application for the school that I won't be attending until 6 months from now

That's not very long. You should be fine.
