For the record, MCIIT (Ontario) has just replied saying they have added my daughter to my file, and the addition of her does not affect my nomination. A massive sigh of relief!
Excellent! Go ahead and apply once you get the ITA now without any fear or worries! Good luck! :)
Make sure to include this letter from Ontario with your application, though.

Hi,

I have applied for OINP and I haven't received my AOR hence no file number. I need to update my address and IELTS score. From what I read in the OINP website I am supposed to send a 'Change of circumstance' form. In the form they are asking for a file number. I had entered my EE profile number there. Now only realised that these two are different. I also haven't received any acknowledgment for this. I had emailed COC to ontarionominee@ontario.ca.

I am thinking of resending the COS. What should I enter in the column asking file number since I haven't received any File number so far? Also what is the email id to which this has to be emailed? Plz help!

As we know that OINP has been receiving tons of email, it becomes difficult for them to reply every email and take note of it diligently and do the needful.
I feel if you have a very important update to be sent to them, then one of the best methods is to FAX them.
A Fax message is always noted and acted upon as per my observation and experience over the last few years. Though it may cost you a few bucks, but it is definitely more reliable anytime.
