Confusion between FSW and EE

Dear all,

I have been reading alot about how to apply for canadian immigration.
But i have a confusion regarding FSW and EE.
If i understand correctly, i have to qualify first as a FSW and then submit for EE ?
Is FSW paper based applications no longer applicable ?

Incorrect. First you set up an EE profile. Ensure you do your language test and get any Foreign Educational Credentials evaluated for their Canadian equivalence. Then after you have set up your EE profile, you will receive a score based on the credentials you have entered in your profile. An EE draw takes place and if you score is higher than the draw number your receive an 'Invitation To Apply' for one of the following programs:

FSW - Federal Skilled Worker
CEC - Canadian Experience Class
FSTP - Federal Skilled Trades Program

the program is automatically selected for you. You don't get to choose which program you want to enter.
Is FSW paper based applications no longer applicable ?
No paper based applications are longer acceptable. The last date you could have lodged a paper application was 31 December 2014.

I have a further question related to ECA through WES.
I have taken the free assessment tool present on their website and entered my degrees, both of my university were found in the search tool. So, i can assume that when I submit my degrees for assessment I will not get a reply "bachelor degree from non recognised university" ????

If your degrees were in the search tool you should get back an Assessment from WES. You should be concerned if your degrees were 'not found' in the search tool.

I am sorry i did not inderstand what do you mean by degree not found. Can you provide further explanation ?

You said you took the free assessment and both your degrees were in the search tool. What I meant is you should be concerned if you took the free assessment and your degrees were not in the search tool.
