My wife and stepson are officially arriving to Canada now that all there personal tasks are completed. I just went over all the information that the embassy sent to her..The only concern I have is that the Confirmation of Permanent Residence form/document has a Not Valid for Travel stamp on it 3/4 of the way down. Is that normal?

They have the official visa stamps on the passport confirmed as immigrants.

Secondly
To make it a smooth landing.

What are some of the questions immigration usually asks during point of entry?

Thank You

It's normal - it only means that the paper on its own is not enough to travel with - you need a visa in passport (or visa-exempt nationality). So - all good :)

Questions are very basic: are you still married? + ID questions ( name, date of birth etc.) + address in Canada ( to be able to send the PR card later on) + checking that the info on the COPR is correct (no modification of family composition since the paper was issued etc.).

It's usually a fairly easy and quick process, nothing to worry about - congrats on getting to the finish line!

I would assume that it's your wife that has the 2 copies as she is the principal applicant, and her son should be as dependent. One copy has her picture most likely - that's the one she will leave with the officer once she signed it ( do not have her sign anything in advance, she should only sign in front of the officer), so they can process her PR card. She will leave with the second copy signed, and that's their proof of being PRs until they receive the PR cards (2 to 3 months depending on the timeline, you can check on CIC website it's usually fairly accurate).
