I am currently an Indian citizen (have Indian Passport), already got my Canadian Permanent Residency and on my Canadian PR card, it says I am Indian citizen.

I am also a permanent resident in the Philippines, also have the PR card from Philippines.

What if I get my Philippine Citizenship first then apply for Canadian Citizenship, will this be valid or I won't be able to apply for Canadian Citizenship anymore?

You can, but it would seem like a wasted effort afterwards. Canada allows multiple citizenship, but the Philippines does not unless the person is considered a natural-born Filipino and applies for reacquisition. This means that once you get Canadian citizenship, the Philippines will revoke your Filipino citizenship.
