Its been more than 40 days since our application was received by cic. We received a text message from them confirming receipt and now they are saying they can't find it in the system.

Can cic lose an application even after confirming receipt by text message?

Does your Canadian spouse/partner reside in Canada? If they do have your spouse go to their MP to see if they can assist with contacting IRCC to find out exactly what happened.

Just an update. Looks like CIC got our application. We got AOR today

We are in the exact same boat as you guys were! The CIC call center confirmed that they lost our application which was received (according to Canada Post) on May 19, 2017. It's been 46 days. They can't find any record of it in the system. We are so stressed! Did you guys end up contacting the MP before receiving your AOR or did they just find it on their own?

Just because they can't find record of it doesn't mean they lost it. They won't have any record if you haven't gotten AOR. 46 days is most definitely a long time to wait, but they have been seriously backlogged, so it may not mean it's outright lost.

Same here! They received the application on the 20th of may 2017 and we didn't hear anything yet till now! Any news?!!
 
It won't be in the system because it probably hasn't made it through the section that checks applications for completeness.

I can tell you that I waited about 90 days to get an AOR because they (CIC) sent correspondence which I didn't get. Wait a month more and put an enquiry with your MP. That worked for me as they found the e-mail and forwarded it on. I was able to respond to the email and CIC moved our application forward.
