I am flying to Cuba tomorrow.

It'll be 1099.5 day for me tomorrow.

Since I will still be physical in Canada tomorrow, I wanna see if I should submit on 15th whilst in Cuba, so that it'll be 1100.5 day (i.e. October 15, 2019 to October 14, 2024)

Can I sign my application outside of Canada, or should I actually sign it off at the airport?

After 12 am it's an additional day count. Not sure what's your flight timing but you can do it anytime after 12 am. You need not wait to land in Cuba.
 
The thing is that there is a section that asks you the "City where you sign" - is it fine to write Havana, Cuba.

Or is it safer to just submit before I depart from Toronto, and write, Toronto, ON

Best option is to wait a bit longer and apply once you have a few more weeks of physical presence.

You are so close to the residency obligation you risk processing delays. If going on vacation I agree it would be best to have more of a buffer which may actually save you time in the end.
