There are good number of options available
- book directly from the airlines site. Safest, in case of cancellation or any modification to ticket.
- Indian online travel companies like makemytrip, cleartrip and so on. Paytm though not an online travel company is giving cashback of 10%. All these online travel portals have offers running every other day, check for those.
- travel search engines like skyscanner, kayak, hopper etc. It would list deals of different travel agencies for the same ticket. However, before going ahead with it check the history record for the travel agency that you would be going with. Also, it could be they might not be having customer care in India and in case of any issues with the ticket it can be a little problematic.
If you are not going for a direct flight just ensure that you do not book separate tickets. There should be only one booking reference for the entire trip be it then one or two stops.
Thank you very much for your detailed reply.
I'll be taking that into my consideration.

Try looking for option on Skyscanner.co.in , it will give you all the options from cheapest to the best,
below are few good options:
Non-stop (Air Canada) directly from Mumbai, they recently started this service,
Jet from Mumbai which has a haul in Brussels for 2.5 Hrs but you do not have to worry about the Luggage or anything as usually it will be the same flight (could be different, check with Airline while booking).

I found Air Canada Direct flight the best, close to 14 hrs on the flight and you reach your destination (I have traveled in BA, Air France, Lufthansa, Austrian, Air India etc)
