Hi, im asylum seeker, I would like to know if im able to apply and get PR with Atlantic Immigration Pilot Program, my asylum case could take maybe 2 years and im not sure if i gonna win my case (50%of probability)

If you are eligible to apply, I believe that the two processes can coexist.

You can apply, but must have valid status in Canada on the day your application is received. Note that being an asylum seeker does not give you status in Canada.

Yes, I believe that you can have two unrelated applications run in parallel.

We just came to Canada, we are irregular arrivals, we claim asylum and received Temporary Residence document 4 years valid, we were living 6 years in US, I want to know if im able to apply to Atlantic Immigration Pilot even if my refugee claim its pending

You shouldn't be a temporary resident if you crossed the border at an irregular crossing point. You should just be an asylum claimant.

I guess, that you might be mixing up temporary work permit, that a refugee claimant without any means to support themselves will get during the time when they are waiting for the claim result, and actual standard TRV status.
