Hi All
I want to apply to WES to access my education credentials but there is a problem with my surname. In passport my full name is Rajeev Reddy Nandireddygari. In college records (transcripts) my name is Rajeev Reddy N. So my question is while registering with WES do I need to give name as in passport or in college records. In future with express entry does it create any problem

Ideally you should use name in your passport.
WES will require your educational credential, So you will have to use same name as in your transcript, also attach passport and affidavit mentioned below.
In your case making an affidavit stating your name in college transcript and in your passport is the same person will eliminate all confusion and will come in handy in future.
For future reference you should always use your full name as stated in passport for all immigration purpose, as your passport is the final documents for your name record.

So you mean to say, i need to register with WES by giving my Full name including Expansion of surname, but while sending documents to WES, i need to send my college transcripts, with photo copy of passport and affidavit which states, the name in the passport and in the college transcripts is same and the person is same. My college administration has assured me give a formal which states that the person in the passport and the person is the college transcripts is same, just in the passport for surname there is expansion. Is this formal letter is accepted as Affidavit, or do i need to get that from gatezed officer?

Letter from college principal will be sufficient for WES, but for immigration purpose you will need to get it done with lawyer or notary public.
