There was an application window popped up while I was doing the test. I saw the warning and continued on completing it. However from CIC website, opening a window or application is an unusual activity. Is that going to be an issue or a cheating?

It's ok. That is bound to happen. Their script has a way to check for sure, what is open, or what come up and for how long. It's should be like recording the session details , when using a VPN.
