Sorry, I didn't understand the Somali part. The Canadian embassy in Nairobi is responsible for Kenya, Ethiopia, Somalia, and Djibouti. So, your application will be processed there no matter which country out of these you stay.

How will they issue the visa when it's finalized if you are in Mogadishu?

For Somali passport holders, they will send I believe electronic travel authorisation (ETA) and Confirmation Of Permanent Residence (COPR) to principal applicant (wife) address. They will not issue visa sticker on Somali passport.
