My dad has been in Canada for 5 years straight and about 10 years in total. He used to work in Saudi Arabia and as a result often traveled back and forth because of family. Then later on, he traveled between Canada and U.S.A for work.
He has tried applying for Canadian citizenship two times and each time he has been rejected on the basis of "suspicion." He has police check and all that done but they still refuse citizenship and drag the process. It doesn't help that on one of his travels he lost his immigration papers and can't get a replacement.

Is there anyway to overcome this and obtain citizenship?

What exactly do you mean with rejection based on "suspicion"? Suspicion of what?

He can apply as many times as he wants as long as he is a permanent resident and meets the physical presence requirements. Lost papers will cause problems, however.

They won't specify what the suspicion is but we're assuming it has to do with his frequent travels to Saudi Arabia.

Is there anyway to replace the papers?

He's Indian, has a PR card, and the rest of the family are Canadian citizens.

Canada has due process so if your dad was denied citizenship then he had a right of appeal that he chose not to exercise. It seems the refusal was on grounds of residency concerns - mere suspicion is not enough so maybe check with your dad and come back the forum with the real reason. Sure there is a process for replacing lost Canadian Immigration documents - again you don't detail what it is excactly he lost and why this was an issue.

He can apply if he meets the criteria - he needs proof of his declared presence though and must retain PR until oath date.
