You can not do anything with clearence, you have to get it.
there is no reason that Indian Consulate will not give you that.

The thing is he has overstayed and to issue clearance they need work permit or study permit.

When you get a medical request, your background check has just started. Your application is still halfway through the process. Checking for your eligibility is close to the end. Unfortunately, this is the longest stage.

I was able to link using last name in Caps and application number.

You still need the permit to start working. You also need to get an updated SIN once you receive the permit in the mail.
