I did apply for the notes a week ago, hence few more weeks of wait before I get them...However when my MP asked about my status, IRCC told that there are no notes on my application nor there are any red flags, kinda indicating my application isn't even touched yet...Its processed at Ottawa...

Yes but when you have the passport and police complain both at hands. Don't overthink. You are not the first one who have lost a passport. I don't see any reason for a delay.

Submit a police request and get a letter. Apply for passport. Once received, raise a webform and send a scanned copy of the passport, police complain and a letter of explanation.

Travel exemption form is for when you are outside Canada and wants to prioritize your application....If you are just letting them know that you are getting your passport stamped in Pakistan, a web form would work. In my opinion, if you can complete your remaining courses in 3 semesters instead of leaving one for the 5th, officer would let go the fact that you did part time in your first semester.1 part-time/4 is a lot better ratio than 2 part-time/5. This is how I see it.

You should be enrolling full time unless you can't. That's the main requirement for PGWP and I have seen threads where applications got rejected for only enrolling part time in one of the semesters

Why would they allow you in if your study permit and visa is expiring in 3 days? Do you have the exemption letter now that you are trying again?
