Generally they ask for school letter to issue co-op permit. Optional co-op on website may not work. But in any case, this won't affect your study permit application in any way, even if they decide not to issue you co-op permit. Once you start the program, you can then apply for co-op permit...

do they have one year fee written on offer letter? If yes, you can ignore the invoice and pay the full tuition. They will generate a receipt for full payment you made. Confirm with them once though. It was the same with Seneca, they gave invoice for first semester but I paid full.

why don't you apply for PR directly? You have two education credentials (check if WES would evaluate both) and 3+ years of work experience. If you get good IELTS score your CRS score will be way above the cut off.

It's been three months? Did you write to IRCC? They have processing time of 45 days on the website
