That's completely a blind mistake made by CIC. If you look at the Work permit processing times, they have mentioned that they are working on applications received on Jan 21-2016. Isn't crazy :P CIC started to make mistakes, hopefully then don't continue on our applications.

I recommend applying through regular process but not with border crossing procedure. No need to pay any restoration fee as your work permit is still valid for 10 days.

Reapply immediately including all documents before your current work permit expires.

Its up to you, if you are looking to update your application. I have submitted NOA 2014, T4 and few 2015 year paystubs in May 2015 via fedex. I can see this information updated in my GCMS notes.
