Yep they will. The department processing GCMS notes is totally independent of the department processing your PR application. I ordered another set of GCMS notes after my application was approved and closed, received it yesterday.

This is quite unfortunate as you should be able to get SIN same day you complete your landing, I got mine 30mins after landing at an IRCC office. The issue is definitely from CBSA officer that did your landing formalities so if possible go back to the border to resolve.

I'll suggest you do medicals after you get an ITA because it expires after a year. That's what I did in my case.

Finally did my landing yesterday 26-May-16 at Calgary IRCC office. The entire landing process took about 15 mins which included wait time of about 10mins and 5mins for the landing proper. Yes Airbnb works great, I've personally used it in the UK & the States multiple times. I usually go for the entire apartment rental so I don't stay with anyone & it's been amazing for me plus a ton cheaper than hotels. Just make sure to check reviews & go for one that has at least 4 stars overall.

Quick update just incase someone intends to do landing at Calgary IRCC office in the future - I was able to call in to request an appointment at IRCC Calgary when I received my CoPR & visa 2 days ago, got a message in MyCIC account today confirming an appointment for next Thursday 26-May-16...
