I also applied by paper and linked it online. I had the same issue too, and this is why I also uploaded it online 2 days after my email submission just to be sure. So I think there's no harm in submitting online as well.

Keep the tweet, don't delete it. Sometimes they can take a while to respond, even if you see they are responding to people who asked after you. It depends on the case. In the meantime, I found this post which might help you, try to do those steps (but for study permit instead of work of course)...
