You should mention that you were married even though it wasn't government registered. You should also mention your child and list him as non accompanying, that way you can sponsor him later. You need to include him in POF calculations, provide medicals, travel document and passport photograph.

The documents being separated might be the VAC's policy. I don't think it's a problem as long as they get where they should. Your passport doesn't have to be stamped by the office where your application was processed. It mostly gets stamped at the visa office closest to you.
