I don't think you can go only for BOWP, you can apply for normal work permit extension as well. I have the same scenario, my AOR is dec, work permit will expire on 25 jun. My employer recently applied for my extension. My employer's lawyer know i have applied for PR, I don't think there is any...

I believe that depend on "Preferred Correspondence Channel" mentioned in your GCMS notes. It could be MyCIC or Auto Email.
