For online fee payment (processing fees + Right of Permanent Residence Fee), there's a page that says: In our case, is it Mississauga or CPPO? Is there any down side to paying the fees a couple of weeks before submitting the application?

The checklist (google IMM5491E) indicates that the police clearances (original docs) are required to be submitted with the application (#26). I would not assume that docs sent later would get properly joined to your file, unless they specifically request them.
