Yes, I applied online. I confirmed with CIC and they also told me you can apply online. Just add letter sent with application that mentions why it was returned.

Just closing the loop on this and answer is yes. I confirmed with IRCC that I can apply online and all I need to do is add the copy of return letter sent by CIC for reasoning when applying

No its incomplete application so there is no AOR just received the application back.

They returned it because your 2 piece of ID cannot be PR card and Passport. If you want to send PR Card you need to send another Canadian id. This seems to be new development in last 2 months. it was delivered on Jan 6th.
