    That's not a problem. You can file tax for previous years. Do it today for the missing year and go ahead with your citizenship application stress free right after. By the time IRCC checks with CRA, they will have processed your tax return.

    Being a PR is a citizenship application requirement. It would be a problem if there was a risk of residence breach, but you've been in Canada for pretty much a year more than the needed 2 years out of 5, so you'll be fine, unless IRCC forgets about your citizenship for another year...
