I have a study visa for University A. But I got a reply from University B late which is cheaper.
Now I want to go to University B? What should I do about Visa?

Meaning I will submit a request for fee refund from University A and then apply for Visa for University B again?

Wouldn't Visa Officer have an issue with it? I mean he might think that the student is not himself sure about the decision?

Before you do, think is it really worth it. By cheap you mean how much cheap? And what about the reputation of univ b. Look at everything and then only do it. Wait for others to reply. I suggest you mention both the universities and the course, so that people who have exp can help you.
