Recently I got an ITA for my PR application. 2 years back my passport was stolen during my visit to UK. Then I had filled a complaint and I got the new passport. could you please suggest me how to proceed for my PR application submission.

Raise a webform (see the below link) and submit copy of your new passport to IRCC:

Just apply using your new passport details. You don't need to inform them or raise webform's. You didn't even apply to raise a webform.
