What if we have an offer letter for a September intake 2021 program in a college and payed fees but due to late process we have to defer to the January intake 2022 and the program is not listed on next intake? What will happen?

You can't apply for a visa for a program which will not be delivered. If you want to attend the same school, apply for a program which will be delivered and send webform to update IRCC about change of program, then add update SOP. If you change school then you have to submit new application since DLI will change.
contact the school about the fees. For the visa, no one can tell... it depends on the VO, just do the right thin and hope for the best
When u submitted ur application in embassy? And ur application is complete biometrics or medical??
I haven’t submitted yet. Will do after medicals, or if medicals don't start in coming week, then without it
