I've read that the Canadian border is closed.

My wife and baby have been staying with me (In Canada) since February 11th.
They're scheduled to go home August 11th. Or at least that would be 6 months from their date of entry (and I'm 80% sure that's the maximum limit they can stay without a Visitors Visa)

1. With the border closed will they have to stay till it opens and should we notify someone of this?

2. I've already filled out the application for an extension of her Visitors Visa (to stay an extra 12 months) If I write a letter stating we want to do an inland permanent residence application and that this is the only way to do it. Do you think we have any chance of getting it accepted?

3. For the Visitors Visa Application it asks for funds available for the trip: My wife has 2 credit cards with 1.5k and 2k respectfully. Will this suffice? I've been taking care of her and baby financially.

Good news: We received my babies Canadian Citizenship Certificate, one obstacle down!

If your wife were entering Canada today, she'd be allowed in because she's married to a Canadian citizen. She'd have to show proof of the marriage and have a quarantine plan in place, however.

Trying to re-enter at as later date could be complicated by potential rule changes as conditions south of the border change.

If you file for spousal sponsorship and also apply for an open work permit (OWP) your wife will automatically have implied status upon the day the application packet is delivered. This status technically doesn't expire unless the application is returned as incomplete, or if it is denied.

Your wife’s extension will be really dependent on showing enough savings. Based on your previous posts you can’t afford the full sponsorship fee so assume your savings are pretty minimal. Actual cash versus credit cards is what CIC really wants to see especially with such a low credit limit. Personally would consider getting a second job if possible to build up better savings.
