What document can I present when asked for my non-accompanying daughter's medical since my wife won't allow me access to her?

It is mandatory for your child to undergo medical exam.
And in your particular case, because you are not legally divorced, your wife also has to undergo medical exam, not just your daughter.
I'm guessing your wife will be 100% uncooperative with her exam, so I'd suggest you at least start by finalising your divorce. Deal with the access to child situation later, after it's decided who gets custody and visits terms.
If you absolutely cannot get your daughter's medical exam, you will have to convince visa officer that it's truly impossible for you to do it. If they are convinced, they will give you a form to sign where you state that you forfeit and waive your right of ever sponsoring her in the future, at any point in time. This scenario however will definitely cause significant delays, and there is no way your application will be processed in 6 months.
I have not received a feedback from CIC on this. Instead of my daughter's medical form, I uploaded a LOE on how I am separated from my wife and how she is uncooperative with me. I also attached an affidavit stating that we are separated and she is not allowing me access to my daughter for medicals. I also stated in the affidavit that I waive my right to sponsor my daughter and spouse in future.

Yes you need to provide medical of all non accompanying dependents.
You husband would need to submit proofs of divorce.
There might be some terms agreed in divorce about the custody of the child that may prove that he is unable to provide the same.
In my case, my divorce certificate had those points mentioned that i will no longer have any rights or custody over my child.
This along with a letter of explanation helped them understand my situation.
In reply they sent me a form stating that as per R117(9)(d) Humanitarian grounds I will never be able to sponsor my child for immigration in future.
You need not worry, this is a standard procedure. All you have to provide is evidence.
Note: You may also use emails or mail receipts to show that he tried to communicate with ex wife but there was no response. In some cases it was found that ex spouse replied stating that they will not cooperate and that was evidence enough.

Kindly can u tell me that if a person has a proff of custody documents is he still bound to inform the ex for cocoperating in the medical or the custody documents are enough
I had the same mentioned in my Divorce certificate but in the Letter of Explanation, I had to additionally mention that I do not know about their whereabouts and I tried communicating through last known address and was unsuccessful in my attempt. You need to show that despite everything, you genuinely tried to get the medical done for your child but failed to do so.
