Hi,
Is there any difference between applying for child's passport by her/his father vs mother? My concern is mainly that, will there be any inconvenience at custom/immigration when the child is travelling with parents who did not apply for her/his passport.

Only guardians/ parents can apply for a Child's passport. And it is not mentioned anywhere on the Child's passport on who the applicant is (Mother vs father or legal guardian). So to answer your question No there is no difference.
