Give them approx a 5-8 working days after receiving your AOR1 .... they take more time to send AOR2 as they review the provided transcripts before acknowledgement

You should immediately apply for transcripts from the university. You can proceed with your masters degree too but I would suggest you to request for transcripts from both the universities - bachelor & master both. It's hard to accept that your enclosed got misplaced but just be positive always. Let's not delay more and immediately apply whatever been asked by IQAS now.
It should be in a sealed envelope and original documents are not supposed to send. If you refer to IQAS website, it is clearly mentioned - ask you institution to send transcripts in a sealed envelope or else you can collect the sealed envelope from the institution and send it in a one big envelope with all your supporting documents requested in mail application package.
Not sure, why will you send originals when it's clearly mentioned not to send them.
Just call them immediately dont wait fr the email.just tell them regarding this and plz never send ur orignal docs

The university where I did my bachelors, took 2 months to prepare and deliver my transcripts after I applied for them. Its a very long time considering my plans. Would it be a risk if I just have to get my masters assessed? I mean would the ECA be required for any other process other than express entry? My job is
based on my bachelors degree. Would an ECA be required for job hunting purpose?

If you have used a courier, you can track the delivery of your items to IQAS through your courier. IQAS receives a high volume of applications every day and it may take longer than a month for IQAS to send you an email confirming the delivery of your items. Please check with your courier service to confirm delivery and keep a copy of your courier information for your records. IQAS is currently opening, recording and processing mail that was delivered the week of April 16th.
IQAS will provide status updates only in these three stages:
1st update: Mailed application package is received and processed by IQAS. Application package has to include: the signed application form, proof of payment, photocopies of your completed diploma / degree certificate; translations of all educational documents if they’re not in English (do not need to be certified); proof of name (such as a photocopy of a government-issued identity document) and a proof of name change (if applicable). Where official transcripts are delivered, but no signed application form is received and processed, the first status update will not be emailed to you.
2nd update: All official transcript(s) are received from the issuing institution(s). This update is provided only after all transcripts are received, processed and recorded. For applications with multiple transcripts, IQAS will not provide a status update per delivery of each individual transcript. Further, where official transcripts are delivered, but no signed application form is received and processed, the first status update will be delayed until the application package arrives.
3rd update: Assessment is complete. An electronic copy of the assessment is sent to the email address on the application form.
For approximate IQAS processing times, please visit www.alberta.ca/iqas-immigration.aspx. Assessment of some applications may take longer if extensive research is required. Mail delivery time is not calculated in the processing time. Processing times may vary based on the volume of applications received.
