I am working for a job agent company that is located in Manitoba, but actually, I am living and working for its client company that is located in BC.

So, I guess I will apply PNPs which the province will be Manitoba

Please, help me to clarify this question.

You can apply for either. But if you are working in BC, then I would suggest BC.

Thank santhkum90 for your reply. I am still confusing about it. The problem is the job company (in Manitoba), sponsored Temporary Work Visa for me to enter Canada, and they are also doing monthly payment for me. I would love to apply PNP in BC. can you please clarify?

Your work location according to you is BC. So apply for PNP in BC and you will not have any problem either way. The justification can be given that even though the company is in Manitoba, you are still working in BC. That should be enough.
