My timeline is as follows:

ITA deadline: 14 Feb
e-APR submitted: 24 Jan (with payment)
Confirmation of Application Transmission: 24 Jan

About 12 hours ago suddenly I got a refund from CITIZENIMMEAPPS ENLI OTTAWA CAN for the full payment amount. I called my bank immediately and they confirmed the bank had nothing to do with it.

I logged into IRCC website but found no updates to my application. No emails in my inbox as well.

Does this mean my application is canceled somehow?

Update: LegalFalcon advised me to raise a CSE and send them an email about this problem, which could be a technical issue. Will update this thread when I hear back from them.

OMG!!
the same thing happened to me. Exactly the same timeline. I was asking around about the delaying AOR and no one had this before.

ITA received Jan 10th, 2018
e-APR submitted Jan 24, 2018 (the payment went through)
Got my refund with no reason on Feb 06
Received AOR on Feb 08

I also raise a CSE and no response yet.

I will update here and wish everything goes well. Otherwise it would be so unfair to re apply due to some technical issue.

Yeah I got the same timeline as well. Refunded on Feb 6 and AoR on Feb 8. Since the original payment was refunded, I made another payment to the correct amount using the Add dependents option.

I got this latest CSE reply from them:

Nice!! That's really helpful. May I know how long it takes for you to get this message from them?

Within 24 hours of submitting new payment and raising another CSE with the receipt number.
That's quick. I raised a CSE regarding to the delayed AOR and it took 10 days for them to reply. I guess they would reply quicker for the payment? Anyway, thanks so much. I will try and let you know.

What is the worry about? We are responsible for making sure our application is complete and information is correct.
We are not responsible for technical issues in their system, and should not be penalized for it.
I would just let them solve it on their end. Do not see a need for CSE.

Time is money, friend. At the end of the day it’s our application that is delayed and stuck in limbo. Sure they’ll probably learn about the problem and fix it in due time, but it’s in our best interest to help them do their job more quickly.
