So far you have successfully linked the paper application to your online profile! I don't think you should be worried about anything.

Acknowledgement of receipt. this is After you submit your PR application (paper based application) to Nova Scotia. After about 2-3 months they send you a mail that your application has been received if the application passes the completeness check.
