Chance for rejection post passage of eligibility and criminality?

I called CIC agent, and confirmed that I passed all categories except security check which has yet initiated. The agent reassured me that the security check is just some generic checks, and not the same as the long "security screening" performed by third parties.

Question is - is there a chance I get rejected after this stage? Would my calling of CIC complicate my application process? Thanks!
