I am an applicant of immigration to Canada in a couple of days, from Pakistan. I have a question to be answered to clear my confusion.

I am legally married in Pakistan but the problem is this I and wife do not live together for some time, hence separation/divorced not made yet. My wife has filed a case of monthly recovery case in Family Court ( I have to pay her some money till my baby does not get an age of 18 according to a law in Pakistan).

Keeping in view above mentioned concern in mind, what do you think what I have to do in express entry system. How much it effect in my Express Entry profile?

So, You are not divorced yet. You mention your wife and kids in the application, and then specify whether they are travelling with you or not. There should not be any impact to your profile, but once you legally divorced then you need to update your application

Really, I am not sure. But I can say my perception. While you are filling CRS details, you have below option in the question "What is your marital status?"

Annulled Marriage
Common-Law
Divorced/Separated
Legalley Separated
Married
Single/Never Married
Widowed

I believe, you need to select any one of the option from above and submitted the relevant document.

I think, ja_jamal answer looks more precise.

I didn't mention them in my application. I am thinking to upload court decisioin/efforts which have taken by us. If i include my wife in application then i have lower my points.....
What you have to say on my mentioned concern?

It will not lower your points if you mention your wife and chose that she is not travelling with you. I would suggest to go with your current status otherwise it may lead to misrepresentation.
