I am currently working on closed work permit based on LMIA.
I have been working under this company from last 5 years. I have been in Canada from last 7 years, and was out of country for 2 months all together. one month at a time.
I am planning on going to my home country(India) for 2.5 months,
I will be working from there. I have total 5 year experience in my CEC profile. even though I will be working from India remotely, and will be getting my pay stubs, my immigration layer thinks that it may not look genuine on my profile and can effect my PR application and I should decrease the time to 1 month. but I believe that since everything is legitimate we should not have any issue to show it to immigration person that it was all legit. please Advise. and on the side not i am ready to come back to Canada within a week if I get my CEC invitation in between and I will be applying for my PR from within Canada.

You are eligible for CEC from abroad as well. Your CEC experience should be no less than 1 year within the last 3 years.

So i should not do this.
Even though i will have proper pay stub and my work is office administrator assistant and my job specifications can be handled remotely.

As I said before. It doesn't matter for CEC. Which acceptability is your concern?
think the issue is claiming LMIA points while working abroad. If you have the ability to work remotely from abroad there could be concerns whether it is a valid LMIA. Given current immigration environment why risk your PR application?
