Hey! Not sure if anyone has faced this but if yes, your guidance is much appreciated!

So, I have an ECA for my Bachelor's degree. Later got my Masters degree (no ECA). Since it is only a 2 point difference, I don't see the point of getting ECA.
Has anyone done this before?
Put Bachelors in Express Entry profile builder and then after ITA, in personal history, put both Masters and Bachelors?

So far as using just Bachelors can give you enough points, then use that. Remember it’s not just about getting the minimum 67 points, but also getting enough CRS scores in order to get get ITA…
Even though the difference is only 2 as per the FSW factor points, having masters ECA can boost your CRS score significantly.
You can check your CRS score here and then decide if Bachelors will give you enough points. Current cut off score is 546 (if you going by the general FSW route).

Thanks! I had already calculated the CRS and it's a 2 point difference for me (score already 500+, CEC). But was confused that I'd be declaring just my Bachelors in education but both Masters and Bachelors in my personal history.

It doesn’t matter which level of education you are claiming points for so far as you have ECA for it. It’s fine to use just the Bachelors for points and put both in personal history.
Hopefully you should get ITA soon!
