I got study permit for private DLI and my program (MBA) is PGWP eligible.

Would I encounter any problem when I apply for PGWP after I've graduated?

You’d qualify but most employers don’t think highly of the private university MBA so many will discount the MBA which somewhat defeats the time and money.

A one year diploma would only give you one year WP which will make it extremely difficult if not impossible to qualify for PR. Study for 2 years to have your best chance to secure PR. You will need to reapply for a new degree unless you pay and attend the first semester of the private college which would be a waste of time and money.
