i was refused a temporary work permit. Reason for the refusal was "invalid LMIA" but LMIA was not submitted as the job is an NGO job which is LMIA exempted. letter of reconsiderartion has been submitted.

How is LMIA exempted Just because it is a NGO? Do you have LMIA exemption and the company has LMIA exemption number for you to apply for work permit.
