Yes you should first create account, pay fees, and as you mentioned you will get WES reference number which you can quote to the Uni to get docs. Moreover also a letter gets uploaded in your WES which have your reference number on it which you can print and give to your uni.

Sorry by Uni I means whichever authority you are referring for your docs. Sorry my bad.

Make an account on WES website and select ECA option. When you provide degree details, you can see if your university's degree is accepted in the list of universities.

That authority in Pakistan is HEC. Not the university. You don't have to do anything from the university.

Application process at SINP asks for Express Entry Profile Number, so yes you should create Express Entry profile.
