Hi, I've been trying to figure out what is the right program to apply for immigration under.

I'm a US Citizen working in the US for a company that is head quartered in Canada. Even though there's Canadian entity and US entity we operate as one big company, and I visit HQ in Toronto at least twice a year.

I'd like to be able to have the option to move and work in Canada for my company. I've seen the intra company transfer program but I'm not clear on the rules. Or do I just apply for the skilled worker program? Does my Company then need to just do me a whole new offer letter for their Canada office and fill the LMIA?

Thanks in advance.

Information about Canada's immigration programs is here: http://www.cic.gc.ca/english/immigrate/apply.asp

The fact you are working for a Canadian company in the US gives you no immediate benefits when it comes to immigrating.

If your company is willing to apply for an LMIA and can secure an approved, this would help and give you an additional 600 points for immigration. However obtaining an LMIA is a difficult process and not all are approved.

Intra company transfer is not an immigration stream - it's a way of getting a temporary work permit. If your company wanted to move you to Canada this is something they would have to apply for (not you). Not everyone qualifies.
