My work permit is expiring in Oct 2012 and I am eligible to apply for PR in Jan 2012. But my employer would start processing my WP extension in Sep 2012. I dont want a clash between both of them. what is the best time for me to apply for a PR? Please advise.

Apply for PR as soon as you meet the eligibility requirements. There will be no clash between them. Two different processes.

What if I get my PP request for PR stamping and my WP extension is still being processed? Will the WP extension be rejected since I already got the PP request meaning my application for PR is approved.

If you get the PR visa and land before the WP request is decided, the WP application becomes null because you no longer need a work permit as a PR. However, until you actually "land" as a PR, you are still whatever your previous status was (foreign worker in your case). The passport request itself will have no impact on the WP application. Only becoming a PR will.
