What is the use of Citizenship Certificate once we have received the passport?

Rarely. I think in some circumstances may be required to apply for subsequent passport IF you don't keep a current passport/recent passport.

So they won't give pension if I have the passport but not the citizenship certificate

It's one of the supporting documents just like birth certificate, driving license, passport etc.
