My sponsor is my wife who is a Canadian born citizen who has been living as a resident alien in the USA since 1968. We are moving to care for her widow's mother, who is having age related difficulties, which will become our prem. residence in Kelowna BC. Moving with us will be our 14 year old (15 next month) son. I have been compiling my outbound paperwork, which is all but finished.

I applied for proof of Citizenship for my son, as he was USA born to a Canadian born after 1946. However, that documentation is going to take quite awhile. So, my plan is to submit our forms (I just got my medical, already got my FBI police report), and with it a set of documents that show he is Canadian in lieu of the Proof of citizenship. Is that an option?

Yes. Especially since you aren't sponsoring him this should not be an issue. Consider including an explanatory note along with the alternate documents.
