If I left Canada to country A for example, from 1st January and returned 1st July (so total 6 months), but in March or April, I went from country A to country B several times, just for few days, do I need to state this in the residence calculator? After all, it doesn't make any difference to the total days of leaving Canada, because it's in the 6 months time frame. Thank you.

you can just mention those short trips between brackets or maybe in a cover letter.
something like this:
From TO country visited
Jan 1st,2012 July 1st,2012 France(Also spent 5 days in Italy
and 10 days in Spain)

Yes you have to mention it. You mention Country A as destination and in the comment area write that you also visited Country B.
 
Now the problem is, I didn't mention it. What will then happen in the interview later? I just sent in my application though.

If you have already sent the application then WAIT.

During the interview after the test, when the agent matches the visa exit/entry stamps with the dates of absences, you will get a chance a chance to explain that travel to Country B was within that time period.

Not a good idea. I have called CIC, they told me to write an explanation letter asap to avoid being RQ while interview after the test.
