I recently changed my 4 year degree to a 3 year degree after 4 years, and I need one year extension to complete my program, will it affect my study permit extension application?

Not the length of PGWP, but I want to know if my study permit extension will be accepted or refused if I change my degree from a 4 year to a 3 year computer science degree. (FYI) - I will only need one year if I change to 3 years degree , but I will need 2 years extension for a 4 years degree.
 
Depends. Have you applied for extension before? What is your reasoning for going from 4 year to 3 year? Are your grades good. If the officer feels that you are not a genuine student, you could be refused.

I haven't applied for extension before, and my grades are average, but I have only completed 57 credit hours in 4 years. The reason, is because I can only afford to pay for only a year extension

Yikes. Financial inability to pay is a big reason why SPE are sometimes rejected so maybe write a SOP with another reason that is believable. E.g. You want to return to your country and gain work experience as soon as possible.

I can't say if you will or won't be rejected. Just know that if you are changing program's then you need to explain why, show past grades, letter of enrollment and the ability to pay for an entire year.
