I am the main applicant and I have both..
Does this affect the EE application?

No it is not mandatory but if you claimed her points in EE profile then you have to show it.

If you are not claiming her points then you do not need ECA. but if you have claimed her points in Express entry profile before ITA then you ll need to get it done.

Common misconception. No one can claim points for spouse's ECA or language skills without entering the ECA number and the relevant language test id numbers. Of course, one can choose to forge these numbers and bullshit their way through EE profile but hey, those are the cool guys who played pool after quitting school ala Gwendolyn Brooks
