Names in Iraq use Arabic Naming Conventions: [personal/first name] [father’s personal name] [grandfather’s personal name], there is no "Last Name" or "Family Name" on iraqi documents.

Of course in Canada, our layout is [first name] [last name/family name]

In all my spousal application PDF forms, all my name is [first name] [last name/family name], of course based of my canadian documents

In my Marriage Certificate, it shows my name in the Arabic naming convention, and does not include my last name thats on my canadian passport. My certificate shows [My Name] [My Dad's Name] [My Grandpa's Name]

In the IMM1344, it asks me to state sponser full details (which is me), In #2 on first page it says if I have used any other name (e.g Nickname, maiden name, alias, etc.). Should I arabic naming convention name in here? Or is there no need? Or does Canada know that Iraq use's the Arabic Naming Convention?

I just don't want to submit it in case they ask why my last name (based off my canadian passport) is not on my marriage certificate.

Yes, putting it in the other names is a good idea in this case. You can also include a short letter of explanation.

I presume that in this case you (the sponsor) must have Iraqi documents as well (i.e. what you presented to authorities there) in order to get married? You will want to include copies of those documents (with translations as needed) - the issue in your case will be demonstrating that [name father grandfather] is the same person as [name family name]. (Perhaps mistaken assumption but you must have dealt with this before with the Canadian authorities). Copies of those other documents with translations and letter of explanation will probably be sufficient.

Obviously best to hear from others who have dealt with this issue with respect to Iraq to confirm.

There is no last name/family Name in iraq. All my iraqi documents show the 3 naming convention.

Last/family name is not used in iraq.

Then by date of birth or docs with photographs.

You may never get a document attesting to the two docs referring to the same person (unless some Iraqi document like passport refers to it).

But presumably you got the documents in one country on basis of some documents from the other (birth certificate for example).

i guess a letter of explanation is best? Or maybe call the embassy here in canada to see if i can get proof that (first last) is the same person as (first father grandfather)?

Refer to first post. Letter of explanation, copies of documents. You can try the Iraqi embassy, no idea whether they do such a document.
